To avoid that happening, you had to ensure that only one copy of the DLL existed. Then you would get that copy. So you copied your DLL into the C:\Windows directory, overwriting any existing copy. These will restore all of the software that was originally on the machine, including the XP operating system, but at the cost of completely overwriting everything that is on the drive now (assuming anything is still there!). Avoid having to insert CD 4 in FS9
You could do a file backup, replace the disk, reinstall XP and then overwrite the install with the complete file backup, assuming the backup utility is designed to do this. When I do the same with XP, I don't want to repeat this balls-up again so how is the best way to avoid this happening again?

You have to install Windows XP only after installing MS-DOS, Windows 95, Windows 98, or Windows Me to prevent these operating systems from overwriting the Windows XP boot sector and the Windows XP startup files. Of course you can install in 'hidden' primary partitions and avoid the problems.
